What is the difference between crossing over and independent assortment? Crossing over happens within a pair of homologous chromosomes; independent assortment involves multiple pairs. Crossing over only happens during meiosis I; independent assortment happens during meiosis II. There is no difference. Independent assortment creates new alleles of a gene; crossing over does not. Independent assortment recombines alleles from different chromosomes into the same chromosome.
